The story begins with a hand-stitched doll, labeled with the number 9, awakening in a desolate and ruined world. He soon discovers a small community of eight other similar beings, each a fragment of a human scientist's soul, taking refuge from fearsome, monstrous machines that still roam the earth.

Against the wishes of their fearful and dogmatic leader, 1, the curious 9 convinces some of the others to take the offensive to survive and understand their purpose. His actions inadvertently reawaken the primary antagonist, a machine called the Fabrication Machine (or B.R.A.I.N.), which begins hunting the Stitchpunks to absorb their souls with a mysterious talisman.

Through a series of intense battles and self-sacrifices, the surviving dolls learn the truth about their origins and the cause of humanity's downfall via a holographic message left by their creator. In the end, the remaining Stitchpunks unite to destroy the Fabrication Machine, release the trapped souls of their fallen comrades, and bring new, organic life back to the world, completing the cycle of life.

They are two of the youngest-acting but oldest-created stitchpunks, always seen together and communicating non-verbally. Design: They were created from a pair of gardening gloves, giving them small bodies that look like white jumpsuits and a cape-like bulge on their backs. They consistently wear dark blue hoods. Numbers: 3's number is on the left side of their chest, and 4's is on the right. Communication: Lacking voice boxes, they do not speak. Instead, they communicate using rapidly flickering lights in their eyes. Their eyes can also function as a projector to display images or video clips of their findings to the other stitchpunks. Relationships He is the apprentice and close friend of 2, and later forms a strong, almost brother-like bond with the protagonist, 9. He also has strong friendships with 3, 4, and 7. Fate 5 is the third stitchpunk to die in the film. His soul is eventually released from the talisman at the end, and it ascends into the sky with the others' to help bring life back into the world.)
